We fixed the problem with the microwave. We took it back down and I figured out there was an extraneous roof venting attachment protruding from the back of the microwave. I did some googling and decided we didn't need it because we were using the air recirculating feature. We put it back in and now it's level.
With the microwave back in, I turned to patching the holes left by the electrical outlets. I was able to patch the holes with a combination of various types of scrap pieces and 20 minute setting compound. It took about three evenings for it to be patched, primed and painted, just in time for the countertop installation.
